In my experience, most Pokémon are pretty good about flying safely. You could try getting a saddle, but I think as long as you guys hang tight, it should be okay.

Otherwise, you could always grab an Onix and bulldoze your way down the routes. It's slower, but at least you'd stay low to the ground.
